The message that it is their turn (in case they hadn't realised) can be conveyed by body language - without, therefore risking disrupting their (cube related) thinking process, if they were indeed aware of the fact. If your expressions etc do not catch their attention, you might then point at the clock; though some might feel even this was an intrusion into their train of thought. Whether you want to risk actually speaking in their turn - and potentially get accused of distracting them, therefore - depends on a few factors. These might include:
a) Your rapport (or lack of) with the opponent.
b) How long they have taken so far with their clock running. (Waiting 5 min whilst doing nothing might already be too long.)
c) How likely it is, from the position, that they could be considering cubing.
d) Whether taking this long on a cube decision fits in with what you know of their habits.
e) How much time they have left.
Ultimately, it is an intuitive decision.
