Play opp only once 'rule' in a Swiss

Is this 'rule' always enforced, or are there exceptions?
You probably see where I'm coming from -- two players are X-1, some others are Y-2. Continuing the Swiss WITH the rules means the X-1's can't play for the title directly if they've already competed against each other. So the X-1's have to play Y-2's, assuming THAT doesn't break the rule, either.
Personally I've never cared much for this rule but at INDY it seemed to produce some problem pairings because it was enforced (and insisted upon being enforced by some players, FWIW).
