Also 3 ply is better for cube decisions in holding games.

I don't think we know this, quite. We know that 3-ply absolute equity estimates of holding games are consistently higher than 2-ply estimates. And we know of many positions that are in the doubling window which are either doubles that 3-ply doubles but 2-ply does not or are double/passes that 2-ply takes. But we don't know whether there aren't also many positions that are not in the doubling window which 3-ply doubles prematurely but 2-ply does not. We don't know that (as far as I know) because we look much more at Gnubg's analysis of positions in the doubling window than of positions not in the window.
