Is 3-ply GNU-bg's best backgame player?

I think a stronger statement could possibly be made. I'm wondering if the difference you see is a combination of even-ply (e.g. 2-ply) playing a bit better in most situations and 3-ply playing a LOT better in a few situations, specifically backgames.

Sorry, I should have been more specific: I think 3-ply cubeless checker play is substantially stronger than 2-ply checker play in back games, although some have disagreed. Since its cube play is horrible in back games, though, sometimes you get very weird results when GNU is using cubeful checker play.

Odd ply's (3-ply is about the only odd ply anyone cares about) general cube myopia is well documented, I believe.

I do not believe that 3-ply cube is worse than 2-ply in general. I do believe that 3-ply cube is worse on average. I also believe that part of reason for that is from how absolutely awful it is in backgames and priming games.
