I mean, if you analyze a match 2ply with GNU, and it tells you its snowie equivalent ER is say 3.9. Then analyze with Snowie 4 on 3ply, it will probably come back and tell you the ER is 3.5

Hmm...how should I say, well duh? They're diff. bots, one has AtS play the other doesn't, they don't have the same AI, of course they're not going to be the same ER after analysis. GNU is just converting the figure it comes up with to the equivalent SW #. The more errors one makes the more variance in each bots' error rate there will be .. makes sense the higher the ER the more varied SW v. GNU will report the ER.

Maybe I misunderstood your first post, but you made it sound as if by some miracle GNU should be able to give a spot on SW ER equivalent from its analysis??
