Run the Swiss as normal (players with like records are paired, players with 4 losses are eliminated, etc.) until the number of players left equals the number of places you wish to pay. At that point, anyone with 3 losses is paid and done. Anyone better continues until they either have three losses or win the event.

If I'm calculating correctly, it would take approx 10 rounds to have number of players small enough (under 10) to pay those with three losses. And then one or two rounds for remaining players.
That might be OK for three-day tournaments, but I think it's too much for two days.
(Btw, you didn't say nothing about consolation - I assume you don't have it because players with 3 losses are still in main)

Is there some kind of reduction for your system so it's playable in two days?
