Clock Rule 4.1

It is not a good idea to let opponents get in the habit of picking up too early. Here's what I might do:

First couple times, simply ask opponent to put the dice back. (Don't hit the clock until the dice are back on the table.) Unfortunately this is happening on your clock time.

If opponent continues picking up too early, stop both clocks, point out rule 4.1 and the fact that you have the option of claiming a time penalty, "... but I'll let it go this time." Ask opponent to put the dice back on the table. Leave the clocks stopped while you complete your turn.*

* It's not clear if the rules allow you to do this, but it seems fair. The rules do say to stop both clocks. And it is still your turn, so you should be able to change your play if you want to.
