It's really quite simple in my mind:
11 conference champions qualify for the tournament. 5 at-large bids qualify, (2nd or lower placed 'wild card' teams), basic on BCS computer rankings. Seeding of 16 team tournament also based on BCS computer rankings.
First round is held on higher-ranked home team's field. All 7 subsequent games are at the top-level current 'bowl sites', i.e. the Capital One Bowl could be a round of 8 match, the Rose Bowl and Sugar Bowl could be a semi-final match, etc. The assignment of the bowls could rotate.
All the other non-top 16 teams that are 'bowl eligible' still can travel to the crappy bowls and have their fun there. No need to cancel any 'bowl games' at all, just schedule them somewhat differently.
Easy-peasy.
