When this situation arose in Vegas ten years ago (with 36k in prize money), I proposed, and the others agreed, that the bye winner pledge to the other two players 1/12 each of the total prize money, and that first prize = 2/3, second prize 1/3. I believe that was the first time the resolution was implemented. You can read more at this thread.
The same concept can be applied for any number of players, though it is most meaningful with 3. Above 7 players, the value of the bye may not be substantial enough to bother. That said, the frequently adopted jackpot scheme of players paying $1000 at the round 1 level and $2000 at the round 2 level, etc., is somewhat similar in effect.
