Modified digital clocks which have a break setting (with the result that one or both players' gametime is decremented when the allowed break time is superceded) sounds like a good solution. HOWEVER, does such a clock currently exist?
I looked up the 5-minute hourglass timer on the internet and each costs about $7, which is reasonable. However, it's another piece of equipment to bring, avoid getting lost or broken,...
Suppose neither player makes it back from break on time? Then the tournament is potentially delayed (for more than typical, with allowed breaks) since no one is there to start anyone's clock.
It would be interesting to know how much these non-playing delays are impacting tournament flow. I've heard a rumor that break abuse is worse at MC, for example, than at a typical US ABT event. Further, as has been stated here (by you and others), taking too much break time isn't the only delay that can occur when the clocks are stopped.
I still like Chiva's solution best of those that I've seen proposed and are currently doable, but I also agree it's not the perfect (ideal/theoretical) solution. If it's a rare problem then maybe the director is forced to deal with it on a case-by-case basis, but it would be nice to have a solution (such as your modified clock) which at least solves the problem without impacting strategy and with minimal to no involvement from the directing staff.
