To me it seems like it does look at the right info. For the purposes of evaluating how well a 2nd serve played the same way as the 1st serve would score, it does not matter how many of the 55% not won points are properly lost points or serve faults (which would be lost points as well, if this were the 2nd serve).

In addition to the question of whether you could keep up your scoring percentage if serving all serves at full power, there is also the question of whether serving all serves as 1st serves would make you more predictable to your opponent. However, this may also be a good argument for at least serving more 2nd serves as 1st, to confuse your opp.

Finally, it is always the case that serve strategy depend highly on your opponent. I guess Nadal is right in choosing to guard against the double fault, as he is basically the better than anyne at winning the long rallies. Yesterday was just an exception, against an exceptional opponent.
