It's not clear to me who moved the captain's checkers from their illegal spot(s) to a legal spot. But if anyone's taking a shot (and I don't know that anyone is) it's the box who asks the captain if he meant to "put them here" (instead), gets a "yes" and THEN takes his own checker off the bar and rolls ("proceeds").

If you're looking for a "formal" ruling, I think Steve gave you a good answer -- the box ought not be doing what he did. But chouettes make their own rules. A good rule might be to be nice to the senior gentleman who's had a few.
