1. At the beginning of the game one person tosses a die into the box. We then moved the die to the side so the next die coming out of the box does not hit the first die and change the number.

I've seen the wrangling that goes with this problem. There's one group of people that can't understand that it's a problem,...

Let's think about this. I believe the goal of rolling dice (with or without any other devices like cups and/or baffle boxes) is to extract a pair of uniformly distributed random numbers on the integer interval [1,6] (each). So one die is tossed and it comes up X and the second die is tossed and it comes up Y. Occasionally the second die bumps the first die and instead of X it now shows Z. Was the roll random? If the second person is capable of intentionally affecting the first die's value then it seems pretty clear to me that the entire concept of random throws from baffle boxes is called into question, regardless of whether it's the initial roll or the Nth roll of the game.

3. It is simpler to not use a cup, just pick up the dice and toss them in the baffle box. There were no mistakes in rolling without using the baffle box this way.

No way. Cups, or no baffle box. This is nonnegotiable.

OK, even though you (Jason) are a friend and a very integral person, you're also a scientist (and even if you weren't I would hold you to that standard). You can't just make a dogmatic statement without some of us calling you on it. I'm sure you have your reasons but leaving them out is (IM book) unacceptable. Please justify.
