I can't answer your questions about XG. I will comment, though, that you might also want to consider GNU Backgammon for this purpose. I'm not sure what features it supports but my guess is that it will have some features that XG doesn't.

Regarding minimizing EPC: It's not that unusual to have positions where minimizing EPC isn't optimal. For most positions of the type you're talking about, the difference between the optimal play and the EPC-minimizing play will indeed be small if not literally zero; however, things change if one player gets a big lead. Then the player who is way behind will skew his plays maximize the benefit of his good rolls, even at the cost of raising his EPC. Similarly the play who is way ahead will skew her plays to guard against the few disastrously poor rolls, even at the cost of raising her EPC.
