Wisconsin Backgammon Championship Tournament format

Here are a few minor obstacles, which i think the BG world can handle if players are okay with some uncertainty...
Don't forget Simborg's Law (ala Murphy's Law): If anyone can bitch, they will. (I'm sure there will be controversy for me giving Phil credit for this.)
Regarding 3 person playoffs, you mention (or allude to) the case where exactly one player has had an extra bye, but that still means one player with one less bye must play him/her. And the (likeliest?) case where all have had the same number of byes is still problematic. How bad are the money-equitable odd-number-of-player playoffs? (I assume you are familiar with these. Yes, they are knockout-like.)
Shouldn't one of your priorities be "to stay purely swiss vs. dropping to knockout"? Of course you likely would assign a number-of-players-remaining threshold -- i.e. you might decide never to go KO with more than 3 players.
