Newegg is currently my favorite (and default) place to buy computer components and my point had nothing specifically to do with them. I think their markups are very competitive, in general.
Let's say I (or more specifically, Jason) is making a decision of BYO or buying a fully built system from a mega supplier like HP, Dell, or Acer. Those big companies give you a bottom line price of a system which includes (in the less-expensive cases) Windows-7 Home. If Jason is pricing a similar BYO system he (presumably) needs to buy an equivalent OS license, and obviously include that in his overall price-list of components.
I'm not willing to shop around for Windows-7 Home license but my recollection last time I saw someone trying to sell it was that an individual license costs a bit under $100 ($90 comes to mind). My WAG is that the cost to a mega-builder like those listed above is WAY less than this ($20?) for many marketing reasons Microsoft has up its sleeve. And I doubt those mega-builders tack on more than 50% markup on the OS. Therefore if my WAGs, etc. are anywhere close to real the relative cost of the BYO system for that particular component gives a big advantage to the mega-builders.
As far as the micro-builders that Neil and others prefer, I really don't know but suspect they don't get nearly as sweet of a deal from Microsoft due to their limited clientele.
In regards to how much these tradeoffs affect the decision to buy from one source or another, of course that is up to the individual purchaser.
