This topic has been discussed recently. Call a tournament director as soon as the discrepancy is discovered.

Keeping a note of the score and declaring it at the end and beginning of each game is a good thing that you did.

Additionally, I like to use a scoreboard for the match, nice and big, and sitting right next to the match in progress. I'm not saying that would have solved the problem, but had there been one, it would have been discovered sooner - I think.

All in all, you did the right thing. I dont know about the resignation of the extra point, that seems like its equitable, however in the absence of evidence and proof, then really, what else can you do?
