Another bowl game weirdness

Late in the Penn State vs. LSU game, with Penn State trailing 16-17, their QB was called for intentional grounding on a 1st and 10. So loss of down and ball placed at the spot of the throw. (Effectively this is as if the QB had been sacked.) The next play Penn State ran for a very nice gain (not quite a 1st down, though) but was flagged for holding. The ref says "the down marker failed to show the loss of down, so LSU declines the penalty and it's 4th and X".

WtF?

Then they go to the replay booth and find that indeed the down marker did show the correct value and now the ref says "Penn State is penalized 10 yards from the spot of the foul for holding..." So in the end the proper call was made.

The really odd thing about this is that IF the referee crew failed to put up the proper down value and BOTH teams proceeded to play as if the down marker was correct, how could they after the fact change its value AND NOT negate the play?

I guess that must be the rule, but it's hard to believe these officials know the rules when they can't even figure out what down it is.
