First of all, PR is based on EMG equity, which by itself is not a great tool for the present purpose, especially for match play. Certainly, the fact that your cube PR is worse than your checker PR says nothing about how much equity you are actually bleeding away with the checker versus the cube.
By far the dominant factor explaining the facts that seem to be puzzling you is the frequency of the decisions. You face far more checker-play decisions than cube decisions, so that means you're almost certainly going to bleed away more total equity with the checkers than with the cube. Similarly, you typically face far more doubling decisions than take/drop decisions, so you're very likely to bleed away more total equity with D/ND decisions than with T/P decisions.
This means that if genie were to grant you one wish, either to eliminate all your checker-play errors or to eliminate all your cube-play errors, you would almost certainly be better off asking for all your checker-play errors to be eliminated. Similarly, for the analogous double/take wish, you should probably ask for all your doubling errors to be eliminated.
However, this doesn't automatically mean that you should spend more time studying checker play. In real life, you don't have a genie, and studying a type of error doesn't automagically eliminate it from your play. Thus you still have to gauge which type of effort is actually producing more benefit. If you're reaching the point of diminishing returns in one area then you may be better off switching to another area even if you're still making errors in the former area.
