I like the penalty points method of dealing with this problem, with maybe 15 min before you get the first one, then one every 5 minutes after that.
Local clubs can be much more lenient, as ours in Columbus is; one player in recent memory got just 2 penalty points for being an hour late. But directors of weekend events have to be a bit harsher than that. 15 and 5 thereafter sounds OK to me, but if a different set of numbers starts to become standard, I'd roll with it to keep it all easy to remember.
One problem with starting the clock instead, is that say five or six people are late. Not all the clocks will be started simultaneously, so this means one laggard gets some advantage relative to another laggard. If it's done by Tournament Standard Time, all the latecomers get their first penalty point simultaneously, and so forth for the others. If they don't show up, they all forfeit at the same moment.
A second problem is that having a clock penalty means that the director has to administer two systems, one for clocked matches and one for unclocked ones, which would include Intermediate and Novice ones even if clocks are required in the Masters and Main. Simpler isn't always better, or easier, but in this case it would seem to me that it clearly is both.
